This is the site issue forum. Typically used as a backdoor, as we left it open, logging in can be an issue, and having no access defeats the purpose.
This is not the forum to ask Questions. In the first year of this new forum, we have done so to get anyone with a problem what they need. But to continue with that is not an option.

Please open a new post in the Site Issue Forum to clear your access.

The simple reply is that the data is separated into the parts you need at any point. If so, which step led to a merge? That can be before, during, or after Rhino happens.
So, you ask about something without providing access to any practical data but asking what the next step could be. This might sound unfriendly; if so, I'm sorry; it was not my intention.

If you can separate the parts you like in Rhino but have no option via layer or material to define those, then separate the parts and lift them up vertically with a simple number. So you get "layers" in space. This needs to be as much as possible so nothing overlaps from the "Layer" below or above.

When you import this, select each layer and supply the materials it should have; from the side, select the "Layers" from above to select the Blocks that should be different.
In Cinema 4D, while the parts that belong together are selected, place those on the Cinema a4D Layers.

When all the options to manage the object layers are set up, select those and move them back down.

My personal take on this is:
I haven't paid a lot of attention to USD and materials. The simple reason is that the translation of materials and color is all over the place, considering the vast amount of material systems on the market alone from 3rd party rendering engines. Yes, the idea that all fits through the definitions of the USD system.
But even that simple opacity problem requires some work. I often have my materials based on MoGraph, for example. That is, as far as I know, not an option. Even though I do not expect to have the MG set up arriving, the colors are gone. So, more work is needed regarding USD definitions and options.
Or take the Maxon Noises, animated perhaps; I haven't seen an option.
I need to dive deeper into it, no question. I believe it will get better.

Images or screen capture have very little information.
A file works, or it doesn't. If it doesn't, it's time to figure out why. I'm happy to look into it.

Thanks for clearing it up, Larson Monkey; I searched for an Axis option inside the import options (hence my screen-shot) and even went back a few releases, just in case something would have changed.

The Axis Center's settings will be used for the Command "Center Axis To…".
To my understanding, it will not change the Instance object, but if you select "Use All Objects" in the Axis Center, it will affect the content of the Instance Object. I am not sure if that is the outcome you like to have. As the axis of the Instance Object is used then as an origin. I hope I got your question right. The Instance Object Axis manipulated by instanced points will change, but at that moment, move their content with them. So, if you use that Command again, the new position of the points, edges, or polygons will be used to position it. That can get messy.

From what I got, the All Object option in Axis Center will do that for you, but I'm unclear if the result will be to your liking.
